Which method to choose
Amplicon sequencing reads a marker gene shared by all species and identifies community members by matching each variant against reference databases. It is the workhorse of community analysis: cheap per sample, and reliable even with low‑biomass or degraded material.
Shotgun metagenomics sequences all DNA in a sample, the method for unknown organisms, functional questions and biohazard screening.
Whole genome sequencing rebuilds the complete genome of a single isolate, the basis for strain identification, safety assessment and biotechnology screening.
Short reads (PE150, PE300) are standard. Long reads (Oxford Nanopore, PacBio) resolve full‑length markers and strain‑level identity; available to enterprise customers, rolling out to all plans.
